VST Transit is designed for cross-DAW cooperation, so it implements an abstraction of projects. Also synchronising Cubase/Nuendo projects would be close to impossible. If you just want to exchange Cubase projects, use mail or cloud services, then you are in control of clashes and the likes.
We are continuously working on improving support for more track types. Fx should already work though afaik.
